Automated approach for quantitative analysis of complex peptide mixtures from tandem mass spectra

Abstract: To take advantage of the potential quantitative benefits offered by tandem mass spectrometry, we have modified the method in which tandem mass spectrum data are acquired in 'shotgun' proteomic analyses. The proposed method is not data dependent and is based on the sequential isolation and fragmentation of precursor windows (of 10 m/z) within the ion trap until a desired mass range has been covered. We compared the quantitative figures of merit for this method to those for existing strategies by performing an a… Show more

“…For example, average peptide ion abundance ratios determined from LTQ scans were 0.8, 2.31, and 4.76 for the 1:1, 5:1, and 10:1 standards respectively. Similar results have been published previously 4,23 . In contrast, peptide ion abundance ratios determined from Orbitrap MS scans were generally accurate within these same standard mixtures (i.e., average ratios were 1.07, 5.30, and 12.27 for the 1:1, 5:1, and 10:1 standards respectively).…”

“…MudPIT Data Analysis-RAW files were extracted into ms2 file format (35) using RAW_Xtract version 1.0 (36). MS/MS spectra were searched using SEQUEST version 27 (revision 9) (37) with a peptide mass tolerance of 50 ppm and searched against a protein database combining non-redundant 5439 P. falciparum (PlasmoDB release 5.5) and 30,552 human proteins (NCBI 2008-03-04 release) as well as 162 usual contaminants, such as human keratins, IgGs, and proteolytic enzymes.…”

“…Digital Mapping of Immunopeptidomes in DIA Mode-DIA is an unbiased MS technique that combines the advantages of DDA and S/MRM (104). Since the introduction of its concept in 2004, several DIA strategies have been described and were reviewed in detail (66,(105)(106)(107).…”
