Coevolution-based inference of amino acid interactions underlying protein function

Abstract: Protein function arises from a poorly understood pattern of energetic interactions between amino acid residues. Sequence-based strategies for deducing this pattern have been proposed, but lack of benchmark data has limited experimental verification. Here, we extend deep-mutation technologies to enable measurement of many thousands of pairwise amino acid couplings in several homologs of a protein family – a deep coupling scan (DCS). The data show that cooperative interactions between residues are loaded in a sp… Show more

“…The effect of substitutions on binding is substitutions may have little or no effect, while a few may abolish binding entirely 48 . When 439 comprehensive data are available, detailed statistical models can offer reasonable predictions of 440 the effect of specific amino-acid substitutions [49][50][51] . However, this type of data does not yet exist 441 across entire antibody and TCR repertoires, and so simpler models are required.…”

“…However, contact terms in !# alone do not suffice to reproduce either the alignment statistics in the AroQ family (Fig. S7) or the functional effects of mutations (17). Instead function in proteins seems to depend also on many weaker, non-contacting terms in !# that currently have no simple physical interpretation.…”

“…This can give a hint that pairwise mutant might create higher activity than single mutant; therefore, we will continue to screen double mutants in the future work according to the specific pairwise correlation information. 54…”

“…Ranganathan using SCA successfully capture the energetic couplings that contribute to protein function which proves the reliability of this method. 9 Covariant residues are distributed around protein active sites but can connect to distant functional surface sites through pathways of residue interactions throughout the protein. 10,11 The combination between amino acid and codon information is used to improve the contact prediction.…”
