Faecal virome of healthy chickens reveals a large diversity of the eukaryote viral community, including novel circular ssDNA viruses

Abstract: This study is focused on the identification of the faecal virome of healthy chickens raised in high-density, export-driven poultry farms in Brazil. Following high-throughput sequencing, a total of 7743 de novo-assembled contigs were constructed and compared with known nucleotide/amino acid sequences from the GenBank database. Analyses with blastx revealed that 279 contigs (4 %) were related to sequences of eukaryotic viruses. Viral genome sequences (total or partial) indicative of members of recognized viral f… Show more

“…On the other hand, metagenomics analysis in this study showed that only chicken astroviruses were common to chickens that had been diagnosed with RSS via pathological lesions in the crypts of the small intestine. In addition, chicken astrovirus was not identified in the fecal virome of healthy chickens in Brazil [31]. Chicken astrovirus has been suggested as an etiological agent for RSS, but it could be detected in chickens without microscopic lesions.…”

“…The presence of a parvoviral genome has also been reported in clinically healthy chicken and turkey flocks (2-17 weeks old). Occurrence of these viruses in the healthy avian gut and its association is unclear (Domanska-Blicharz et al, 2012Devaney et al, 2016;Lima et al, 2017). Histologically, the small intestine has acute catarrhal enteritis and moderate to severe distension of crypts with associated eosinophilic intranuclear inclusions within epithelial cells.…”

“…Sequence-independent techniques, such as next generation sequencing, have allowed the detection of avian viral genome diversity from healthy and affected birds Kapgate et al, 2015). The comparative metagenomics studies revealed ChPV genomic sequence diversity identified from RSSaffected and unaffected broilers (Devaney et al, 2016;Lima et al, 2017), and divergent turkey parvovirus sequences from turkey faeces (Reuter et al, 2014). The characterization of the virome will provide a baseline for future studies comparing viral populations in healthy and diseased flocks.…”

“…Catarina, in addition to previously reported isolates of FAdV-I and ChPV from the state of Rio Grande do Sul (LIMA et al, 2017). CAstV was found in samples from Minas Gerais, and the other member of the family, Astroviridae (ANV), was found in samples from Ceara, Paraiba, Pernambuco, Bahia, Minas Gerais, and São Paulo, increasing the previously reported distribution of astroviruses in the states of Rio Grande do Sul, Parana, and Mato Grosso (ESPINOZA et al, 2016a(ESPINOZA et al, , 2016b.…”
