Selection of common root rot [Cochliobolus sativus (Ito & Kurib.) Drechsl. ex Dastur] resistant barley germplasm is difficult due to the influence of environment on disease expression and the quantitative nature of resistance. Morphological and molecular markers associated with common root rot resistance could be used to increase the efficiency of selection of resistant germplasm and facilitate transfer to desirable barley genotypes Forty-five morphological marker sets consisting of four to six backcross-derived lines for each marker in a common background (cultivar Bowman) were planted in disease nurseries at two locations in each of 3 yr. Disease reactions of the back-cross-derived lines were tested for a difference from the disease reaction of Bowman, which indicated a putative association between the marker and common root rot reaction. An association was obtained between common root rot reaction and one set of backcross-derived lines that contained two linked markers: glossy-sheath (gs4) and orange lemma (o). A RAPD marker closely linked to gs4 and o was also associated with common root rot reaction. The RAPD marker was associated with the allele for resistance, while gs4 and o were associated with the allele for susceptibility. The RAPD marker would be most useful in the selection of common root rot resistant germplasm and the transfer of this resistance to other genotypes. Spot blotch resistant (IBON 18) and susceptible (RD 2508) lines were crossed to investigate inheritance of resistance and to identify simple sequence repeats (SSRs) associated with resistance. F 1 resistance was intermediate and suggested additive nature of inheritance. Three additive genes was noted in the distribution of F 3 , F 4 and F 5 generations. In F 6 and F 6-7 , the quantitative and qualitative approaches also suggested the control of three resistance genes. The parents and the RILs (F 6 /F 6-7 ) were grown in four environments and spot blotch severity recorded. Forty five SSR primers, specific for chromosomes 1 (7H) and 5 (1H), were applied. Of these, 12 were polymorphic between the parents, and between the resistant and susceptible bulks. Three markers BMS 32, BMS 90 and HVCMA showed association with resistance, which was further confirmed through selective genotyping. The co-segregation data on the molecular markers (BMS 32, BMS 90 and HVCMA) and spot blotch severity on 173 RILs was analyzed by single marker linear regression approach. Significant regression suggested linkage among BMS 32, BMS 90 and HVCMA and the three resistant genes (designated as Rcs-qtl-5H-1, Rcs-qtl-5H-2 and Rcs-qtl-1H-1.) respectively. These markers explained 28%, 19% and 12% of variation respectively, for spot blotch resistance among the RILs.

Summary Bipolaris sorokiniana (teleomorph Cochliobolus sativus ) is the causal agent of common root rot, leaf spot disease, seedling blight, head blight, and black point of wheat and barley. The fungus is one of the most serious foliar disease constraints for both crops in warmer growing areas and causes significant yield losses. High temperature and high relative humidity favour the outbreak of the disease, in particular in South Asia's intensive ‘irrigated wheat–rice’ production systems. In this article, we review the taxonomy and worldwide distribution, as well as strategies to counteract the disease as an emerging threat to cereal production systems. We also review the current understanding of the cytological and molecular aspects of the interaction of the fungus with its cereal hosts, which makes B. sorokiniana a model organism for studying plant defence responses to hemibiotrophic pathogens. The contrasting roles of cell death and H 2O2 generation in plant defence during biotrophic and necrotrophic fungal growth phases are discussed.
