Population Genomics Insights into the First Wave of COVID-19

Abstract: Full-genome-sequence computational analyses of the SARS-coronavirus (CoV)-2 genomes allow us to understand the evolutionary events and adaptability mechanisms. We used population genetics analyses on human SARS-CoV-2 genomes available on 2 April 2020 to infer the mutation rate and plausible recombination events between the Betacoronavirus genomes in nonhuman hosts that may have contributed to the evolution of SARS-CoV-2. Furthermore, we localized the targets of recent and strong, positive selection during the … Show more

“…But SARS-CoV-2, like related coronaviruses, encodes a proofreading domain (ExoN) that reduces its mutation rate relative to RNA viruses that do not (such as influenza, HIV, and hepatitis C viruses). The pace of change of the SARS-CoV-2 genome has thus been estimated at 1.87 3 10 À6 nucleotide substitutions per site per day 7 , roughly 5-fold lower than influenza A/H3N2 (10.9 3 10 À6 nucleotide substitutions per site per day; https://nextstrain. org 8 ; accessed 22 May 2021).…”

“… 2021 ; Vasilarou et al . 2021 ). A role for NSP14, the proofreading exoribonuclease of this virus that accounts for its unusually high replication fidelity, has been proposed in these postulated recombination events (Gribble et al .…”

“…Different researchers prove that the Sars-Cov-2 genome is the result of the recombination between two beta-coronavirus genomes: Pangolin and Bat coronavirus [ 7 , 8 , 29 , 30 ]. Various in silico studies search for the effect of the vaccination, especially with pneumococcal vaccines, to protect against symptomatic cases of SARS-CoV-2 infection and death [ 31 36 ].…”
