QuPath Digital Immunohistochemical Analysis of Placental Tissue

Abstract: Background: QuPath is an open-source digital image analyzer notable for its user-friendly design, cross-platform compatibility, and customizable functionality. Since it was first released in 2016, at least 624 publications have reported its use, and it has been applied in a wide spectrum of settings. However, there are currently limited reports of its use in placental tissue. Here, we present the use of QuPath to quantify staining of G-protein coupled receptor 18 (GPR18), the receptor for the pro-… Show more

“…Positive PPARγ staining was detected using average brown DAB staining within the nucleus using Nucleus: DAB OD mean. For cytoplasmic and or membranous immune cell stains, Cell: DAB OD mean was used for detection 111 . The resulting data were expressed as % positive (number of positive detections / total number of cell detections in the traced area in µm 2 ) in the entire supraglottic region and as averaged across the right and left sides of both VF and subglottis.…”

“…The diencephalon region in the zebrafish brain was determined according to Kaslin and Panula (2001) and Bartel et al (2020). The dopaminergic neurons in the diencephalon region were evaluated, and the numbers of TH-positive cells in equivalent sections (11th) from each group were counted using Qupath software (Version 0.3.2; 2021) (Bankhead et al, 2017;Hein et al, 2021;Mysona et al, 2020). Positive cell detection was performed at the same threshold and adjustment.…”

“…To take one example, QuPath's original publications had a narrow focus on colon and breast cancer biomarkers [13,94], but the software has since been further developed and used in over 1,000 published journal articles across a wide range of diseases and applications. Openness means that the strengths and limitations of the tool can be freely explored, independently of the author's claims, and numerous studies have compared QuPath-based analysis with both other software and with manual evaluation [95][96][97][98][99]. Groups using QuPath have made their scripts, extensions, and protocols available to aid reproducibility, in a way that could not be achieved without open software [10,100,101].…”
