State of the Field in Multi-Omics Research: From Computational Needs to Data Mining and Sharing

Abstract: Multi-omics, variously called integrated omics, pan-omics, and trans-omics, aims to combine two or more omics data sets to aid in data analysis, visualization and interpretation to determine the mechanism of a biological process. Multi-omics efforts have taken center stage in biomedical research leading to the development of new insights into biological events and processes. However, the mushrooming of a myriad of tools, datasets, and approaches tends to inundate the literature and overwhelm researchers new to… Show more

“…Multiple repositories were launched to enhance metabolomics data sharing, and, in parallel, tools that integrate the data from different repositories were recently developed ( Krassowski et al, 2020 ; Palermo et al, 2020 ). Examples for such repositories include MetaboLights, GNPS-MASSIVE, and Metabolomics Workbench ( Haug et al, 2013 ; Sud et al, 2016 ; Wang et al, 2016 ).…”

“…Because of the interconnected nature of cell signaling, targeting transcription factors, which act downstream in the signaling process, is a more specific strategy than focusing on the expression on upstream cell-signaling nodes. The strategy that we have developed allows to overcome some of the limitations of standard drug repurposing approaches based on the screening of a large number of compounds by cell assays [43], [44]. Our strategy, however, has some limitations as the CMap resource has incomplete drug coverage.…”

“…Metabolomics datasets play an indispensable role in multi-omics data integration and analytics workflows as metabolites are the closest to the phenotype and helps connect with the genotype (Fiehn, 2002 ). Recent efforts in multi-omics domain encompass harmonization of quality metrics and power calculation in multi-omic studies (Tarazona et al 2020 ) to standardized data sharing guidelines (Krassowski et al 2020 ). A recent review introduced the tools for computational methods and resources in metabolomics and multiomics integration (Eicher et al 2020 ).…”
