As viral genomic imprints in host genomes, endogenous viral elements (EVEs) shed light on the deep evolutionary history of viruses, ancestral host ranges, and ancient viral-host interactions. In addition, they may provide crucial information for calibrating viral evolutionary timescales. In this study, we conducted a comprehensive in silico screening of a large dataset of available mammalian genomes for EVEs deriving from members of the viral family Flaviviridae, an important group of viruses including well-known human pathogens, such as Zika, dengue, or hepatitis C viruses. We identified two novel pestivirus-like EVEs in the reference genome of the Indochinese shrew (Crocidura indochinensis). Homologs of these novel EVEs were subsequently detected in vivo by molecular detection and sequencing in 27 shrew species, including 26 species representing a wide distribution within the Crocidurinae subfamily and one in the Soricinae subfamily on different continents. Based on this wide distribution, we estimate that the integration event occurred before the last common ancestor of the subfamily, about 10.8 million years ago, attesting to an ancient origin of pestiviruses and Flaviviridae in general. Moreover, we provide the first description of Flaviviridae-derived EVEs in mammals even though the family encompasses numerous mammal-infecting members. This also suggests that shrews were past and perhaps also current natural reservoirs of pestiviruses. Taken together, our results expand the current known Pestivirus host range and provide novel insight into the ancient evolutionary history of pestiviruses and the Flaviviridae family in general.
With the availability of high-throughput technologies, a huge number of biological data (e.g., somatic mutation, DNA methylation and gene expression) in multiple cancers have been generated. A major challenge is to identify functional and vital driver mutation import for the initiation and progression of cancer. In this paper, we introduce a novel method, named Co-occurring mutated metagene Genetic Algorithm (CoGA), to solve the maximum weight submatrix problem, with the aim of distinguishing mutated driver pathways in cancer. The algorithm relies on the combinatorial properties of mutations in the same pathways: high coverage and mutual exclusivity, and the possible properties of mutations in different pathways: co-occurring pattern. We carried out the experiment with glioblastoma multiform (GBM) data. The experimental results show that compared with the original model, our algorithm has more potential to identify driver pathways in cancer with biological significance.
Fe is one of the inevitable and detrimental impurities in aluminium alloys that degrade the mechanical performance of castings. In the present work, intensive melt shearing has been demonstrated to modify the morphology of Fe-containing intermetallic compounds by promoting the formation of compact α-Al(Fe,Mn)Si at the expense of needle-shaped β-AlFeSi, leading to an improved mechanical properties of LM24 alloy processed by MC-HPDC process. The promotion of the formation of α -Al(Fe, Mn)Si phase is resulted from the enhanced nucleation on the well dispersed MgAl 2 O 4 particles in the melt. The Fe tolerance of LM24 alloy can be effectively improved by combining Mn alloying and intensive melt shearing.Published under licence by IOP Publishing Ltd
ABSTRACT:Initial cost was mainly considered in constructing a bridge in the past, whereas future payments such as the cost of strengthening or rehabilitation were neglected. This situation has brought numerous economic as well as social problems due to the lack of rational maintenance and rehabilitation strategies. Thus, it is necessary and urgent to develop appropriate bridge maintenance and rehabilitation strategies that not only meet serviceability criteria but also consider the life-cycle cost (LCC) optimization. This paper discusses major hazards of in-service cable supported bridges, including fatigue cracking of orthotropic steel decks, deterioration of cables, damage of main cables, hangers and expansion joints et al. Advanced maintenance and rehabilitation tools are introduced to save the life-cycle cost, acoustic emission monitoring technique and cold retrofit technique are detailed studied. A framework is provided for the strategies of maintenance and rehabilitation based on life-cycle cost. The framework takes into account of the safety, serviceability and sustainability during the lifetime of cable supported bridges.
